On the plus side, the custom 404 page now works in wrong folders http://betterphp.co.uk/folder/
And if you go to http://betterphp.co.uk/folder/home.html you get redirected to http://betterphp.co.uk/home.html
EDIT: the reason being that I saw a lot of 404 errors in the logs for things like http://betterphp.co.uk/my/attempt/to/break and the css files.
